Idiot here...
I have searched for turning off the auto-paragraph and ran across all the posts with comments concerning fckconfig.entermode/fckconfig.shiftentermode in the fckconfig.js file under the fckeditor root folder. I changed the p to a br, but the changes have not taken effect. I have closed and reopened my browser window and cleared the cache.
I noticed fckconfig.entermode is mentioned in a LOT of files throughout the _source/internals directory, but I figured they are simply calling the variable from the fckconfig.js file in the root folder.
Why do my settings not take effect?

But it sounds that do did this correctly; perhaps the cache is still causing you troubles? You can disable the cache in firefox with the developer toolbar, see https://addons.mozilla.org/nl/firefox/addon/60.

Well, I found a stray css file that was formatting my text so it kept displaying incorrectly whenever a <p> tage was encountered. I did not need it anymore, so I deleted it and all is well again with the world. Thanks for trying to help though.
