I have:
/var/www/i_want_files_here/
/var/www/i_want_files_here/Image/
/var/www/i_want_files_here/File/
/var/www/i_want_files_here/Media/
/var/www/i_want_files_here/Flash/
/var/www/admin/
/var/www/admin/fck/ (all FCKEditor files)
So how should config files look like?
i_want_files_here is chmodded a+rwx (777) recursively.
README says:
1. Create the user files folder (set in the config.php)
But that's not very precise.

RE: MCPUK paths
If you're using Apache server and $_SERVER['DOCUMENT_ROOT'] is pointing /var/www your config.php should look this way:
$fckphp_config['basedir']=$_SERVER['DOCUMENT_ROOT'] ;
...
$fckphp_config['UserFilesPath'] = "/i_want_files_here" ;
I hope it will work for you...
