I have a web site that uses a single byte charset (ISO-8859-15) all around: HTML pages, MySQL collation, etc. Even the file system is single-byte (it's a Linux box). However, when the user inserts a link to a file with special chars (e.g., accented letters) the editor encodes the URL in what seems to be UTF-8, so í becomes %C3%AD instead of %ED and the link is broken.
Is there any setting to make FCKeditor use the site charset or at least specify a custom charset?

It seems to be your task. W3C mandates UTF-8 only, see here. You have to convert back and forth.
