I'm developing an web application (a CMS) in which CKEditor 3.x is used to edit some content. I would like to know if my software (that will be commercial) can use CKEditor as part of it. And in what conditions can I use CKEditor?

Read the license page
If you still have doubts, then you should ask your lawyer because we can't really know what's the kind of license that you must use. Only you know how you want to use CKEditor and if you can use an Open Source license or you would need the Closed Distribution license.
That's the kind of questions that you can't ask to some strangers in a forum and then say "hey! that 'OneBigEye' guy said that it was fine..."
