Since fckconfig.js is the only file I edit when using FCKeditor, it would be great if you could move this out of the main folder.
If that is the only file you edit then by moving it outside the main directory you could exclude all the unchanging files from backups etc.
It would also allow the whole of the main folder to be replaced when upgrading.
If it's already possible, please enlighten me , if not can this be made an official feature request?

If you are using linux, here's a quick workaround for the current version:
- move fckconfig.js outside fckeditor directory
- create a symbolic link to fckconfig.js inside fckeditor directory
- make symbolic link immutable: chattr +i fckconfig.js
