Please take a look into the following folder: core\connector\php\phpX\CommandHandler You'll find there files responsible for each command executed by CKFinder.
For example DeleteFolder.php is responsible for deleting a folder. To save an information about every folder that has been deleted do something like:
if (!CKFinder_Connector_Utils_FileSystem::unlink($folderServerPath)) {
$this->_errorHandler->throwError(CKFINDER_CONNECTOR_ERROR_ACCESS_DENIED);
}

else {
save_information_about_deleted_folder_to_db($folderServerPath);
