How to make the folder list in Descending mode?

There is no such configuration option.
The only way to do it is to change the source code of server connector (hint: GetFolders command).
The server side connector is in the core/connector folder (ASP/ColdFusion/PHP).

If you let me know what version of CKFinder are you using I can tell you what file you should modify... but can't help you in coding unfortunately .
