baseURL doesn't work on new server

I have recently moved my ckFinder\ckEditor installation to a new server. The new server has exactly the same directory\file structure as the old one. Now when I upload image files the actual file location and the url of the image do not match. The url of the image has a physical path of "D:\Intranet\wwwroot\files\Projects\images\test.bmp and the actual location the file is uploaded to is: "D:\Intranet\files\Projects\images\test.bmp (this is the correct location as used in the previous installation). I tried adding "wwwroot/" to my baseURL but that just adds an extra 'wwwroot' into the path. TIA for any suggestion.
