If you have integrated CKEditor with CKFinder and opened Image dialog in CKEditor, then it's by design. You can see all resource types when clicking on a "Browse server" button in the Link dialog.
I recently purchased the enterprise version of CKFinder and think its a great tool.
I have a question about this resource type issue. I have a bunch of loose files in the /respository/ folder, and even when I click browse server in the link dialogue it still omits many folders , only display those that happen to match one of the pre-defined types. I'd like to discard this concept of file type all-together and always just place the user in the root of the repository with full visability.
@k1n6 - sorry for late reply. In such case you should simply create a resource type ("Files" for example) that points to the "respository" folder. Make sure that thumbnails are not created inside of it, eg. place the "_thumbs" folder at the same level:
