CKFiner window does not show files for some directories

My ckfinder installation was working great until recently the root directory of the file manager stopped displaying the files. Sub folders are working fine, the browse and upload functions are working, but the images in the main directory just do not appear. I found that after i click settings and change any setting, that the files then appear. It's very strange. When I click on the main directory, it just sits there with the loading dialog, but never actually shows the image. Has anyone encountered this before?
