compress and combine js files

i have found a tool which compresses and combines javascript files, the problem is i do not know how will i be able to use this on the fckeditor... since the fckeditor renders its own iframe... is there any way wherein i can customized the html which appears inside the fckeditor iframe? just to be able to use my js compressor
