We have integrated the FCKeditor into the BarracudaDrive HTTPS file manager. The FCKeditor together with BarracudaDrive is a mini CMS.
We left out the integration of flash and image upload as we regarded it too much work to study the FCKeditor code.

I find it strange that a JavaScript program such as FCKeditor is focusing so much on server side integration. It would be better if the developer made easy to use client side API’s. Why use a form when one can use the XMLHttpRequest object.
Too many assumptions are made on the server side with the file browser. As an example, BarracudaDrive comes with its own rich client file browser.
You should maybe reconsider your design of the file browser and use a more light weight API such as JSON.

I can't speak for others, but I haven't found any problems to use a custom file dialog with FCK, it's just a matter of changing the FCKConfig.ImageBrowserURL (and Flash* and Link*) config to point to your file browser and in that dialog use window.opener.SetUrl to change the selected file.
The server integration isn't really any strong integration at all, the file browser uses XMLHttpRequest to talk to the server, and it is the server connector the only specific code that depends on the server implementation, but not the file browser itself.

I only put in a few ours of work on this so I am no expert
I did not find a solution within the time I studied the editor.
Maybe someone with more expertise in the editor is interested in making a better solution.
