This may be related to the problem here:
http://sourceforge.net/forum/message.php?msg_id=3039109
But it seems that certain configuration parameters, when specified during the call to the fckeditor.cfc, are being ignored.
In particular, I'm trying the following:
<cfscript>
fckEditor = createObject( ... );
fckEditor.EditorAreaCSS = "/blog/blog_styles.css";
fckEditor.create();
</cfscript>
But it's ignoring the EditorAreaCSS attribute. The only way I can specify it is to put it directly in the fckconfig.js file, which I don't want to do.
I'm still investigating, but if anyone else can figure this one out, let me know!

RE: Customizing FCK when calling Coldfusion C
Try It this way:
<cfscript>
fckEditor = createObject( ... );
fckEditor.config = StructNew();
fckEditor.config.EditorAreaCSS = "/blog/blog_styles.css";
fckEditor.create();
</cfscript>
