Currently my company is using FCKeditor as part of a much-larger web app. I have added, via the plug-in methodology, the ability to "tag" sections of text which a parser can then handle specially. But we have also made changes to the way the internal code handles anchors (FCKAnchorsProcessor.ProcessDocument function) to better suit our needs. The problem is, every time we upgrade FCKeditor (by replacing the _editor directory with the newest version), we lose our handmade changes and have to recode those into the new files. I am looking for alternatives to this approach that would allow us to easily plop in new versions of FKCeditor but still preserve our customizations. Any suggestions?

If you're on windows you might need to look into using cygwin to use these tools. (Cygwin allows you to run lots of unix command line tools).
