We are using version 4.2.1 and are getting issues with a body tag occasionally being inserted into the generated html (we are not using the full page edit mode.) I have not been able to pin down which browsers are doing it yet bit it's definitly happening with this version of the editor (and not just old data in our system) as the code is appearing in newly registered accounts.

This is pretty serious, this code causes a blank page to appear in some browsers when viewed on a page.

Can you post the code before it's changed? Also, do you get this behavior on the demo page (preferably Full package)?

I remember that recently we
I remember that recently we fixed similar issue. It was caused by Chrome's bug, but I cannot find a ticket for it now ;|. Anyway, I'd advice to update CKEditor to 4.3 and check if this still happens.
Edit: I wasn't right. http://dev.ckeditor.com/ticket/10644 - it was a little bit different issue and was fixed in CKEditor 4.1.3.
So, next questions: how do you retrieve data from CKEditor? And on which browser does this happen?
