Problem CKEditor removing javascript

HI CKEditor Community,

We are using CKEditor as part of Oracle WebCenter Sites and we encounter a problem where the editor automatically remove some javascript from a page of html code. There are some code that maybe consider cross sites script, but it is still essential to keep the code due to the project nature. THese pages are migrated from another system thus cannot be changed. We assume users to only edit basic text content on the page in an HTML mode without actually touching the code portion.

I assume there are some filters blocking them. anyway to remove them?

the ckeditor version is 3.6.6
