This looks like some problems with conflicting stylesheets / layouts (of CKEditor and your website framework). You should probably use Firebug to investigate this.
I have the same problem: it is because ZURB FOUNDATION 4 activates the following:
-moz-box-sizing: border-box;
-webkit-box-sizing: border-box;
box-sizing: border-box;
Basically, it is activated on all stuff in CSS: *, *:before, *:after.
Is it possible to remove these options in CKEDITOR? I understand that editor.css is responsible from this. Adding this to my page fixes the issue but I think we can do better:

William Ray's option should be enough. You can try editing contents.css and adding !important, but it probably won't be simpler.
