Because there's an online CKBuilder and the one included in CKEditor repository can be used on Windows with Cygwin. MacOS and Linux are the most popular development platforms and CKBuilder is built mainly for them.
That is not really a complete or satisfiying answer. Of course you can build a customized and minified version of the plugins you want to use, but what if you are a developer and want to add custom commands/plugins etc.or modify the existing plugins?

The CKPackager made this easy in 3.6 or 3.x
I figured out, that I may be able to use the build script from the sources, but I still need to figure out what to do with it now. See also: https://github.com/ckeditor/ckeditor-dev/tree/master/dev/builder or rather the JAR file at http://download.cksource.com/CKBuilder/2.0.1/ckbuilder.jar
