I haven't been able to reproduce your problem. But I'll try and help.
First, are you using the latest version of CKEditor?
Can you tell me a bit more about how you're implementing CKEditor?
What happens if you add that DIV, go back to WYSIWIG mode, and then go back to source mode again?

I am really NOT sure at what point exactly appears that parasitic code. May be It is simply a consequence of indiscriminate consumer clicks. I use CKEditor in administrative panels in some sites, where users (owners) alone adds content.I am sure that when I enter code and get back in the other mode everything is fine. I tried to "break" but failed.
I Use the latest version of CKEditor, and called him the following way:
Init section, when javascript starts:
Paste current content in the text box where users select content to be edited:
