I have everything working fine on my test machine but when I try to put my site live I'm having trouble getting the custom styles to apply as they should in the iFrame.
At first I couldn't get the custome styles to appear in the drop down but I managed to fix that by modifying the path to my custom styles .js file. When I try to follow the same logic in specifying the path to the sites .css files it doesn't make any difference.
Is there any way to debug where the editor is looking for the .css files to apply?

My file structure (simplified) is:
/
- App_Themes
- -Theme
- - - -theme.css
- ckeditor
- -ckeditorFiles
- JS
- -customStyles.js
In my config.js file I've had to set the following to get it to work:
config.stylesSet = 'myStyles:../JS/customStyles.js';
config.contentsCss = 'App_Themes/Theme/theme.css';
The stylesSet location makes sense if the path is relative to the config.js file but that doesn't explain the contentsSet path.
