Output not correct

When I try to format anything in ckeditor, (such as tables, font color, layouts) the output just seems to publish as plain text. The only thing that really seems to work is Bold, Italics, justification and so forth. I am using Drupal for the CMS and I use Artisteer to do the preliminary design. I am pretty certain that Artisteer is setting some type of formatting style that is not letting CKeditor do its job. Can anyone tell me where I might look to find where CKeditor needs control to be able to override the WYSIWYG editors changes?
