Which version of the CKEditor for Drupal module and standalone CKEditor is that? Does the same happen without the codemirror plugin (this is a third-party plugin supported by its author, not by us)?
I'm gonna try with this solution even if it wasn't an update:
If the problem started happening when you updated CKEditor library to 4.1 then in the "Advanced options" section of CKEditor profile add this: config.allowedContent = true;

The CKE version is the latest one, I've installed it yesterday.
Disabling the plugin did not solve the issue.
